GoodTools just tries to archive every ROM image found on the Internet. Doesn't matter if it's good or bad, or hacked, or whatever. They have a questionable, and secret, verification process, as [!] ROMs (supposedly verified good) often get replaced with No-Intro redumps each update (which is rare).

No-Intro tries to find information only about clean dumps, ones released on real cartridges. If there's a dump that has been proven to be clean, whereas an older one is bad, the old one is removed and the clean one is added. Bad dumps are far more rare in these collections. Theoretically, this should also allow for a smaller download of the entire set, but GoodMerge supports all GoodTools sets, so this is not true for most of them currently. An official No-Intro merging scheme is being developed, however, that would remedy this problem.

I have no idea about the quality of TOSEC (besides I always get the impression that it's a more-often-updated GoodTools), or other ones like Commodore 64 Preservation Project.

TOSEC is mostly a rip of goodxxx in dats. They take random headers they have downloaded from various internet sources, so there isn't much coherence in their set. They also provide dats for corrupt CD dumps. :S
