The latest ClrMAME Pro NES dat removed all my .nes file extensions so only the title exists inside of each .zip file. Now the emulators say that it's an unsupported format. I can unzip them all, mass rename to add the file extension, but then when I re-scan with ClrMAME Pro it will just take the extentions back out. Did this happen to anyone else? I use all the No-Intro dats, and I think the NES is the only one that did this.

I don't know what happend, I re-downloaded the date from April and scanned with ClrMAME Pro and it fixed them all. But I noticed that Empereur, L' (U) and (J) are both broken, well with Nestopia at least. And Goal! (E) throws up an error saying "one or more file header attributes may have incorrect data! They've been internally adjusted for now."

Basically the first 10 byte of a NES rom are the header which is required by emulators to be able to play the game, as it contains information about the chipset the game uses.
If a game has the wrong information, it is not playable in an emulator, unless the emulator contains itself a list of games and which mapper they need. Nestopia does contain such a list.
So the header of your game has the wrong information and Nestopia corrects it internally (in memory, as it does not change the files on disk).
Maybe it is the same thing for Empereur, but the games are not in Nestopia database - or it could just be an emulation problem.
PS: I still think, ignoring headers is the wrong way to go with the dat

None is broken. Your files had a bad or no header when you downloaded them from goodnes torrents, that's all I can see.
The dat ignore the header and check the hach of the ROM. Having proper header is your responsability. I don't see how it wouldn't make sense, headers aren't a part of the software.
Back on topic, there is no missing extension in the latest dats.
You fixed the problem so I will lock this.
