Yes, I've only just recently discovered this. I've always been under the pretence that they were simply undiscovered/undumped carts.

The annoying thing about this is not knowing whether or not Nintendo has a team of gameplayers/coders re-writing or fixing these retro games for VC... OR ... these 'new' dumps appearing in VC wads are actually from a multitude of 'beta' revision 1.x carts that never saw the light of day due to the demise of that particular console platform. It does make you wonder...
It tends to be a case-by-case scenario at times. Most of Nintendo's own modifications, though, tend to be "new" modifications designed to make games easier to emulate. Games tend to be modified for various reasons, including partial translations for import titles, removal of licensing-sensitive data (Kawasakis in Waverace 64, licensed football teams in Tecmo Bowl), bugfixes (Phantasy Star: the End of the Millennium's lvl99 bug).
As a member of Sonic Retro I've read this thread which had some discussions on VC modifications;
Elevator Action didn't contain the unaltered Rev A we were hoping for but I still managed to rebuild the original Rev A from the extracted WAD. One down

Amazing! I extracted it yesterday, and was kind of disappointed that it didn't match ototo's crc. But we're lucky to have your mad skills.
