When adding SPC data to the VC ROM of Super Metroid (USA), it becomes identical to the ROM from Switch Online (CRC32:45913E52). So probably there never was a good checksum version of this.

Hmm, so the Switch Online ROM has that checksum without any alterations? Then IMHO it's safe to add, given that the same method was used on all the other ones with good checksum.
What about Contra Spirits, is that one also on Switch Online?

Yes, same checksum as the unmodified Switch Online ROM. It will be added with a (Switch Online) tag, and then perhaps an additional (Virtual Console) tag is justified.

The ones with bad checksum might be interesting too. As seen Super Metroid resulted in the same bad checksum one seen on Switch Online. Maybe you could compare these to http://forum.no-intro.org/viewtopic.php?f=6&t=3576 too?

Did you check also if the internal checksum matches the original cartridge? Because sometimes the VC ROM has some patches and they didn't bother to update the internal checksum. IMO in such cases it would be best not to add it to DOM.

All of the internal checksums match the original cartridges, except for Super Metroid, interestingly enough. I just wanted to make it clear which VC rebuilds match the Switch Online releases, so they could also be tagged with (Virtual Console).
